Let user A be the administrator of organization B
There is no difference between the email message sent (using "Send an email") to the organization B or the user A. The email to B doesn't say the message was sent to it.
Some visual changes could also be applied:
- the message contains a Name and an Email fields on the body which are unnecessary
- the message is enclosed with dashes with are ugly
- an introduction like 'The user %sender send you an message using "Send an email" at your profile.' or 'The user %sender send you an message using "Send an email" at %organization_name profile page.'

What dashes are you talking about?
I don't think the introduction you suggested is good. This "using 'Send an email” thing is kind of strange.
